We have a system that receives TCP messages from a number of third parties. Is it possible to monitor the number of bytes received per second and alert if this falls through or increases over predefined thresholds?

That all depends on how that system is set up and how it can be queried - via SNMP or other method.  Can you elaborate any more about the system in question?

Also, at an application level can we send Opsview figures that we would like to be monitored? For example we would like to keep a trend of the number of "Messages" (which are defined by the application) received for a service and again send alerts if the number of "Messages" breaks pre-defined thresholds.

This is all automatically set up when plugins produce performance data (perfdata) - as long as plugins return the stats you want.

We are experienced in various development languages so if this is something that can be done with our own plug-in that would be fine; but a clue as to what we would need to do would be appreciated :)

There are developer guidelines at http://nagiosplug.sourceforge.net/developer-guidelines.html
