As far as I know, the oratab is only used by the startup and shutdown scripts (and any homebrew scripts you might write). If you wanted different oratabs in different locations, then you won't be able to have a single oracle startup / shutdown script in init.d. I think you need to edit one for each "container", then give each startup/shutdown script a unique name. So instead of having something like S99oracle and K##oracle, you might have S99oracle1, S99oracle2, etc. with each coded to read a different oratab.
