Found how to kill a slow query:
http://orientdb.com/docs/2.0/orientdb.wiki/OrientDB-REST.html

There is a typo in the above page:  connection should be connections
i.e. to kill query id 36, browser http://yourserver:2480/connections/kill/36

Still to find how to timeout automatically
