I find the cases for the old 5.25" floppies are ideal for 6" paper - strong and
sturdy, they are easy to mark to indicate color or paper type. Though not as
easy to find as they used to be, when you do find them they are usually very
cheap. 

For larger paper (up to 10") I use see-thru flex folders. They do a fine job of
keeping the paper flat and the many pockets make sorting a breeze. In the one I
use to carry to conventions & such the front pocket is where I store tools like
my bookstand, bonefolder, scissors (heresy, I know), reading glasses, etc.
