I have an old site that hasn't been updated in a long time. I did a quick check of the listings for Japan. I was not there since 2001. I have listed my favorites below the links.
Origami KOMA has wholesale packs of 10 - very good prices. From my limited knowledge: Japanese retail prices are similar to US wholesale prices. You just have to watch out for airline weigh limits going home. Takeo is a great place for large sheets and specialty papers. It is sold by the sheets in A4 and larger. Not all large sheets are available at the store - some have to be shipped in - Allow for time. The cab we took had a hard time finding the place. A huge variety of paper - over 6000 choices of paper! They have what seems to be hundreds of drawers with A4 paper in all shades, weights and textures. They have a limited selection of large sheets available in stock - all are available if you have time to wait for the order to arrive 2 or 3 days later... I was told that they took credit cards if you spent over $75. Map: http://www.takeo.co.jp/web/company/branch/honsha.html
