Cygwin gives more of a traditional linux environment as far as
scripting etc goes.

It would be more sensible to ask on the user group for the application
you are running on your cluster for best practices connecting from
windows nodes.  This depends a great deal on the application and we
are not experts in your application. At least I am not.
