Ran into the same issue in a product for work. You can call your
javascript functions via fscommand which gets rid of the click sounds,
but you're going to have to test this in a variety of browsers to make
sure it works. I think cross-browser functionality was one of the
reasons the Flash/JS integration kit was created. If you need some
sample code I can look some up.

javascipt calls from within flash are possible with getURL.(fine ... but)
getURL will make a sound (like when clicking on a link) in iexplorer
with standard system config.
the project is ie only. i want to do the server communication with flash
and most of the ui with js - that will result in a click sound every
second.
no user stays for long on a site with so many click sounds.
