I had the same issue. I solved it by adding a -cp parameter to mtasc.exe
wich points to the real path of Log.as:
In my case it's:
-cp c:/Archivos de
programa/eclipse/plugins/org.asdt.logger_0.0.8.build2/lib/flash_classes
I haven't been able to use relative paths with virtual folders...
