on Linux (when native) and Windows and for me nothing beats Araxis Merge [1] which is only available on Windows...The only thing it's missing is syntax highliting and SVN support. It can connect to a lot of backends via its API [2] and some plugins are available to connect to FTP and VSS per example. It supports inline editing, tabs, one click changes, a lot of encodings, etc.

I may sound like a salesman, but this tool made my life a lot easier.
