in the past i've put a timer on the custom cursor (had to create a fake 
mouse pointer because the real one was hidden by the app it was embedded 
in, long story) that hides it after it stops moving for x seconds...

it's not the cleanest thing in the world, but it got the job done.

it also might be fun to play around with putting an onMouseOver / 
onMouseOut on the div or object/embed tag the flash movie is in, then 
using ExternalInterface or the JS integration kit to send a signal to 
the Flash movie to hide the mouse... but that one may be a long shot 
because of how all the different browsers handle plugins. (they might 
not all honor mouse events like that when a plugin is involved)
