I recently finished a project in which I developed with MTASC right up until the end. Occasionly I would test out publishing in the flash ide just to make sure it worked. There were only a few things I had to fix to make it work in both compilers. Usually the biggest thing you'll run into is issues with 3rd party code or classes you might use. It can be done though.

There is always a way to have some code to compile on both MTASC and the
Flash IDE. There is very few syntax and type differences, so the best
way is to develop in MTASC and then when you need try to compile using
the IDE. It will sometimes need very few fixes, but it will work.
