When encoded via the Flash Player (and FCS) the audio codec used in flv is Nellymoser. This codec is a nightmare to transcode and the company behind it (Nellymoser) seems to be totally unapproachable even if you intend to pay them licensing fees.
When you encode flv via Squeeze or other tools then mp3 can be used for the audio portion. To support mp3 encoding via the Flash Player it needs to be added to the Player first.
