Can I use straight JSP's to manage the files used by Red5? Like collecting and managing data, and the mp3 files themselves without conflict with red5, or must everything be managed via red5?

You need to create a SWF that connects to Red5 app and streams video
(for example). Then just use that SWF somewhere in your web app's
JSP/JSF (I suggest you to output it via SWFObject).
