There was a good video tutorial about setting up Red5 & Eclipse on flashextensions - you may have to register and log-in to see them.

I may be wrong, but I think that there is a config file for Red5 that points the URL's to the appropriate application. Most of the demo ones are configured so the folder with the app files in is the URL, but this was a while ago. The flashextensions tutorial covered this, but that was a while ago.
