Is it possible your focus policy is based on the mouse pointer.  Select the
"Click to Focus" policy.

In KDE:

  Configure Desktop -> Desktop -> Window Behavior -> Focus -> Click to Focus

I can only reproduce your behavior on Linux (with the OSG 2.0.0 examples)
if I have a mouse-based focus policy set, and I move the mouse pointer
while running the program (Xorg 7.1.99.902, KDE 3.5.5, SuSE 10.2).

I have a vague recollection of seeing this behavior with older OSGs and
distros though.
