Hi again, I've found out that these two things are related:
1. there are 4 geodes and 4 geometry instead of 1 and 1. 2. it didn't include two of the textures in the atlas.
But in the reverse order. Since the texture atlas didn't include two textures, it couldn't merge some geometries together. I've been able to get one of the textures be included in the atlas by making some texture settings match, but there's still one I can't figure out why it's not adding to the atlas (texture settings match completely).
Once more textures were included in the atlas, I was able to get 2 geodes and 2 geometry after the merge, which is much better. In one case once again I changed some settings to make things match so they would be merged (backface culling was not the same for all geodes, which was not intended).
So I'm getting close to the desired results by making sure things match in our content creation pipeline. But this will be a tedious process of going through every file and making sure things are set correctly... I might automate things a bit so that I can flag a whole hierarchy as needing to be merged, and copying the settings over in that whole subgraph prior to running the Optimizer.
