I wouldn't recommend using Autotools, even under a pure Unix platform using gmake. We didn't adopt Autotools for quite a few reasons, even for my own pure unix applications I wouldn't use Autotools. CMake is far more capable, and supports VisualStudio out of the box as well as XCode, something that Autotools won't help you with. It's well worth putting the effort into learning CMake.
