Apt got it's start from cyg-apt written by an indenpendent party for cygwin, e.g. it was never part of the cygwin package ecosystem. It's been abandoned for a long time, and there are at least two other forks aside from mine. Since osgeo-setup.exe was forked from cygwin's setup.exe they've done a major overhaul and added command line parameters so work on the cyg-apt forks is minimal -- that I'm aware of, I don't pay much attention anymore.

I've always intended to backport my osgeo changes to cyg-apt, or make apt not care if it's installing osgeo4w or cygwin, but I don't know when or if that will happen as I don't use cygwin very much these days.
