in the most cases the answer may be some kind of yes and no. as an example, winGRASS is based upon OSGeo4W. the basic scripts for compiling, building and packaging are upstream in the GRASS source. winGRASS is build on an external server and uploaded to the OSGeo4W server by a cronjob. Something similar may work for QGIS. Unfortunately no idea about proj(4).
