Not reproducable.
I just see that the pyds don't get removed, if they are currently loaded
(eg. by a running QGIS) while the package is uninstalled, but even then
QGIS starts fine. If the pyds are not running, everything is apparently
removed fine.
Uninstalling runs: `c:\OSGeo4W\etc\preremove\python3-shapely.bat`
Which contains: `python3 -B "%PYTHONHOME%\Scripts\preremove-cached.py"
python3-shapely`

|preremove-cached.py]] is from the `python3` package.
`var/log/setup.log` might have more information about what's going wrong
on your machine.
