Unfortunately, I don't have an answer, but I'd like to add some weight
to the issue.

I run OSSEC on gentoo, which is a source based distribution.  I update
the system relatively frequently (3 times a week, or so), and needless
to say, configurations files and other files get updated regularly, so
they get ignored.  I would like to keep getting the notices, even when
I've modified them, so that the files aren't being ignored if someone
else were to modify them.
