Backup your configuration and rules (this is always a good idea). Run the ./install.sh on the manager, and answer the questions. It should notice that OSSEC is installed and offer to upgrade it for you. It will also offer to upgrade the rules (it will NOT overwrite the local_rules.xml or local_decoder.xml files).
