It seems, GenericRSResampleImageFilter does the job but if you compile with 
debug flags, it takes quite some time to generate output. On the other 
hand, one should check whether the projection reference of the image is 
correct (in my case, I had a cropped image with correct extent but I 
realized the ProjectionKey was missing, since I had created the image from 
scratch). 

I am still searching for a proper way to calculate the region parameters of 
the output image. Once I find that, I will post a working example.
