Hi Ouaf, I think if you're trying to clip a raster by the extent/shape of a vector, then otbcli_VectorDataExtractROIApplication should do what you need. Manuel would be able to comment better than I.
What otbcli_VectorDataExtractROIApplication couldn't do was actually extract pixel information based on individual polygons, which was what I was hoping it could do. In my mind, it's more of a raster clipping operation rather than an extraction operation.
