ok, by now I've changed otbenv.profile to
PATH=/home/alobo/OTB-5.4.0-Linux64/bin:$PATH

and will wait a bit to make sure everything works before removing the
older version

Although you are right that it could cause issues. How to remove it
depends on the way you installed it:
