Altered templates for what exactly? what are you wanting to change?

If it's the main GUI then my response would be "why?", in the past 6 years
that I've used OTRS one of the things I've learned to do more and more is
not bother tweaking the GUI. The reason being is that the OTRS code is
evolving fast, if you stick with their GUI and only enable/disable/tweak
things using SysConfig then you will have no (or very few) issues when it
comes to upgrade. If you bolt on a custom theme or start changing DTL
files, then someone has to be maintaining that theme/files to ensure that
it works with newer versions of OTRS and you don't lose out on new
functionality and then on an upgrade reapply any custom changes that you've
made.

Within SysConfig there are options to change various logos around the
system and in the end that was good enough for me.

The "themes" functionality within OTRS really does need an overhaul to
prevent this. Switching to a CSS skinning type model might be alot more
flexible for people and not require as much effort to customise OTRS, but
this would mean alot of overhaul to the current DTL files to reduce the use
of tables, CSS everything etc.
