did you alread try to write directly to the fuse-filesystem?

I set outputs manually by first changing directory into the appropriate 
DS2408 in the terminal and echoing the valu to the PIO file with:

mnm@razmataz /mnt/1wire/29.646C08000000 $ echo "1" > PIO.0

queering the PIO afterwards shows
mnm@razmataz /mnt/1wire/29.646C08000000 $ cat PIO.0     
1

queering the sensed.0 shows correctly (inverse logic!)
mnm@razmataz /mnt/1wire/29.646C08000000 $ cat sensed.0
0

This way you can narrow down where the problem is.
