Afaik - the biggest trouble we have is related to the fact that $OC_SERVERROOT is created based upon the php file location within the files system. Because we install the code into /usr/share/owncloud but have the apache working on /var/lib/owncloud, we get e.g. config directory pointing to /usr/share/owncloud/config.
