You need to read this:

You need to export CQWP and modify XML and then import it back to your page. 
The fields you need to change are
CommonViewFields, otherwise it won't access  them.

Hi Everyone,

I can't seem setting the filter of CQWP using a custom field. As soon as I set 
the filter using custom field, there is no results returned.

Can anyone help, please? The custom field inherits from Text parent field type.
