Missing explicit %dir is unlikely to be the cause. Those symptoms sound like
misplaced directory ownership and wrong inter-package dependencies. That is,
the package that owns the directories is removed prior to other packages, which
store files in the same directories. RPM can only delete a directory, if it's
empty.
