I'm getting similar perl-Net-DNS version problems when I try to upgrade as with
version 4.0.2>4.0.3.

You could try using --skip-broken to work around the problem
You could try running: rpm -Va --nofiles -nodigest
Do we need to perform the downgrade again to go from 4.0.6-2 to 4.1?
