Sounds like pid files aren't being cleaned up.  Stop packetfence :

pfcmd service pf stop

And then look for pid files being left behind :

ls /usr/local/pf/var/run

Just delete any files in there and you can restart.  Basically when you
reboot the server, the files don't get cleaned up properly.  And when
the services are started, they don't check to make sure the pids are
still active.

I believe this was resolved in 4.0.2.  If you can't update to 4.0.2, I
believe there's a patch for this.  Check the list archives for a link.
