Actually... you should be able to restore all windows to default by deleting
the "project data" directory. This will require you to recompile the
project. So, if you've got foo.mcp, delete "foo Data".
Also, are you running Windows with the taskbar at the top of the screen?
I've seen odd IDE behavior when that is anyplace but at the bottom.
