I've not seen that behavior -- one way to check to see what file is
found for your prefix is to highlight the prefix name and hit CTRL-D.
This should open the prefix file in an editor window.

Is it possible that another prefix file with the same name was being
located in your access paths before the one you specified?

You can also use the "Preprocess" command from the IDE to check to see
exactly what text the compiler is compiling, including the names of all
the files it reads.  This should show the prefix as well.
