I don't think the IDE is doing it specifically. It's just the way it was/is done for mac resources in particular. Take a DOS floppy. Slap it in a Mac (if you can find a Mac with a floppy drive these days) copy something to it. insert said floppy back in the PC and the resources from the Mac file will be broken out (by MacOS) into a hidden folder named resource.frk
I think if anything they were trying to preserve the mess someone else made a long time ago. FWIW unhiding them seems to have no ill effect. Even when going back to the Mac Platform.
