Is there a way to install the new sdk without altering the old sdk?

Well, there should be no issues in updating from any Palm OS 3.5 or later SDK to the current 5.0R3 + 5.4 header files and libraries. That's why we named the folder "Palm OS Support" -- you can just replace the SDK without having to fix up a bunch of projects.

You could always turn of PCH usage in projects that want to use a different SDK, or you could duplicate the PCH build projects and make your own custom precompiled headers.
