Maybe you are using FireFox or Mozilla? I tried now with FireFox, and it seems it opens the file in Adobe Reader. If that's so, you can try this: open the File menu, then click on "Save a copy...".
I'm using IE6 SP2 mainly, when I click on a PDF, it opens a new window, which shows the PDF using the
Adobe Reader plug-in (unlike FireFox), and there's the "Save a copy" button I'm talking about.
