I'd provide an option somewhere in each app that allows the user to specify the location of the other program. Look for the program in memory, and if its not there, check /PALM/Launcher (hotsync drops programs in there by default). If its not in either of those places, you can't automatically set this option and you'll have to get the user to tell you where the other program is before you can run it.
