I'm unable to add the resources in the main target because I have too
many Access Paths defined (this issue is documented on this forum). I'm not
willing to flatten my project folder.
If I understand correctly, you have separate access paths for the folders in your project folder, is that right? But why? I'd replace them all with a single access path to your project folder, and let CW do the searching in the subfolders (and it will).
