I want to launch an application, then generate a series of pen taps.
You can't. Once the other app is launched yours is not running any more :-) You can use custom launch flags and have the other app respond to those, but that relies on you also owning the other app.
I have a vague idea that some of the built-in apps do have launch flags you can use
