Solved it meanwhile. There is a bug in Eclipse 3.0.1, Eclipse SPOILS YOUR WHOLE CONFIGURATION sometimes if it's restarting itself (when eclipse.exe calls eclipse.exe)!
So when you're asked to restart the workspace after the online update, DON'T DO IT!! Else you will have to uninstall and reinstall Eclipse completely. Shut Eclipse down manually and restart it, everything is fine.
