Is there a somewhat simple way of turning -9999 ebuilds into -scm?  I'm
not afraid of editing the ebuilds and making them local if that is
needed.

Not really. Even recognising -9999 as scm is a nasty hack that shouldn't
be there. Unfortunately Gentoo doesn't want this fixed properly.
