Hi Chris. I saw this same bug report yesterday and thought the same thing. From my point of view, we're dealing with this facts:

- The X button on the window does not implies the application is closed (quit), only the actual window. If the application has many windows or a background process, the application is allowed to continue running.

- The "quit" option on Launcher's app menu mimics the X button of the focused window. This seems wrong. Quit means terminate the app, the option should mimic file -> quit command or be renamed to "close".

- On Rthymbox we have confusion because the X button changes behaviour on context (playing, not playing), but also, because when the app window is closed there is no direct indication from where you can access the app again. Shortcut is "hidden" inside the volume indicator, if you are not aware of that, the feature feels more like a bug (music keeps playing from nowhere).

- On Thunderbird the app currently does not have a background process, but its important to remain active to check new mails. New users are not aware of this, and will close the window thinking that notifications will keep going.

I bet the problem could be tackled fixing the "quit" behave on the launcher and implementing a one-time popup when an app becomes hidden, telling the user how to proceed in that case.

John Lea has marked Launcher's problem as fixed on https://bugs.launchpad.net/unity/+bug/616447, but we don't know how.
