I am not sure if exactly same, but had a very similar rendering problem with multiple overlapped opacity-mapped surfaces on 4.1.0. Turning on Use Immediate Mode Rendering in the Render View settings solved the problem on my Mac. Now, I checked on a Windows to make sure that it was a cross-platform workaround but it didn't work. Anyway, you might give it a try if you still have not.
