[GH #887] Fix make testr --run-pbc for t/native_pbc/*.t
-r requires a -o output.pbc argument before, which is then run.
This works for t/native_pbc/header.t if we reorder the args, -r after -o.
But it currently fails for the integer/number/string tests, so skip it.

[cage] Skip MANIFEST.generated is sorted, add tools/build/addgenerated.pl to
MANIFEST
Improve determine_need_for_manifest_skip() reporting, to print the missing
MANIFEST file.
