I've found a bunch of files that can be autogenerated and are often
updated on SCM repository. This doesn't make sense in my POV since it
makes our life harder to hack on the code since we need to select what
we wish to commit every time.

The m4 files are not necessarily autogenerated. And removing them might mean some changes in autogen.sh. I would expect a lot of support questions a.k.a. "parted does not compile!" if we remove those files, since not all end-users are familiar with how autotools works and just blindly follow instructions.
