Do you set any of the environment variables mentioned in pass(1) or
gpg(1)?  Especially if you have an old gpg version (<2.1) you might need
GPG_AGENT_INFO.

Can you decrypt the files manually? Like this:
   gpg < $PASSWORD_STORE_DIR/some/file.gpg
