I can understand why that is and its probably not a good idea to play about with your iTunes library with other pieces of software.
Not only does iTunes keep the music organised in separate folders - optional - but it also keeps a database of what you've downloaded, what you've bought, what you've imported and so on. It may be that if other pieces of software start fiddling with things then the library becomes out of sync according to the iTunes database.
