Does the drive show up in Apple System Profiler? What do you mean by "main internal SCSI harness?" Do you mean the on-board SCSI bus as opposed to the Jackhammer's bus? If you changed your hard drive from the main internal SCSI bus to the Jackhammer, but the CD-ROM is still on the on-board SCSI bus, you need to terminate your on-board SCSI bus by setting the appropriate jumper on the CD-ROM drive.
