Some apps will remember their last windowssettings. So no problem.
With other apps. you can set it. Fe Photoshop: Goto -> File -> Preferences
-> General -> Safe Palette Locations. No problem too.
Of a "handle-all"-software I don't know. Perhaps try making an Applescript.
